AutoGK is a lifesaver, hope you had time to check it out. 
I think I saw this on LJ and had to check it out because of the song. Bat for Lashes songs are so pretty. I thought you did a good job establishing the POV and the narrative. I only have minimal knowledge of Chuck but was able to follow along easily enough. Like the fades in the beginning and how you switch to the clips of Chuck in the Intersect (or seeing the Intersect or whatever) over the tone change at 0:56. Makes it clear that what's happening isn't really a good thing. The ensuing overlay is also really pretty. The ending was also sweet. Overall, nice work! I agree with the concrit Nicky pointed out, but a lot of that is technical stuff that is easy enough to watch out for the in future.
